Struktura proteina

Ljudski FAM46C kodira protein od 391 aminokiseline bez poznatih izoformi. FAM46C u "Homo sapiens" nije kristaliziran i njegova sekundarna struktura još nije utvrđena (maj, 2013). FAM46C ima predviđenu izoelektričnu tačku od 5,338. Protein sadrži jedan domen nepoznate funkcije, DUF1693 [https://web.archive.org/web/20130405042801/http://pfam.sanger.ac.uk/family/PF07984#tabview=tab1 (Pfam: PF07984)

Pronađen je leucinski zatvarač koji počinje na Lys113 i završava na Lys134. Ovo bi moglo pomoći u razlikovanju jedarnih proteina od ostalih proteina, međutim sve druge podskupine analiza koje koriste PSORTII [6] predvidjeli su da je FAM46C striktno citosolni protein.

Pregled

FAM46C je protein nepoznate funkcije koji se sastoji od 391 aminokiselinskog ostatka koji su prevedeni iz iRNK koja se sastoji od 5.720 baznih parova. FAM46C je prvobitno sekvencioniran kao dio dugog japanskog genomskog projekta pune dužine. FAM46C se nalazi na hromosomu 1, na lokusu 1p12 FAM46C sadrži jedan domen nepoznate funkcije, DUF1693, i kao takav je stavljen u porodicu proteina DUF1693. Ova porodica proteina je uspostavljena kao dio natporodice nukleotidiltransferaza[7] i sadrži četiri nematodna prionska proteina. FAM46C je stavljen u grupu XXV natporodice nukleotidiltransferaza[7] zajedno sa tri druga FAM46 proteina "Homo sapiens" (A, B, D).

Predloženo je da FAM46C može biti funkcionalno uključen u Interferonski odgovor tipa 1.[8] Delecija i/ili mutacija FAM46C povezana je sa smanjenim ukupnim preživljavanjem kod pacijenata sa mijelomom.[9]

Gen

Ljudski FAM46C obuhvata 22.456 baza na hromosomu 1. Podaci mikromreža sugeriraju da ljudski FAM46C pokazuje povišene nivoe ekspresije u koštanoj srži, CD71+ ranim eritroidima, raznim B-ćelijama , T-ćelijaama i limfocitima, kao i svim tkivima povezanim sa sjemenicima.[10]

Evolucija i homologija

Ljudski FAM46C je visoko konzerviran u bliskim ortolozima sa samo malim promjenama u sekvenci proteina AA u poređenju sa drugim sisarima.

FAM46C i posebno DUF1693 se može pratiti kroz poznate Metazoa, sa udaljenim homologom pronađenim u Trichoplax adhaerens, članu bazne grupe višećelijskih organizama Placozoa .

Paralozi

Ljudski FAM46C je paralogan sa tri odvojena poznata proteina FAM46, od kojih svi sadrže DUF1693.

Ljudskei paralozi FAM46C, sa relevantnim pristupnim brojevima NCBI (do maja 2013.), kao i rezultate poravnanja nukleotida i proteina izračunate pomoću algoritma ALIGN i unakrsno provjerene pomoću NCBI BLAST pretrage.
Ortolozi FAM46C navedeni po datIRANJU odstupanja od ljudske loze, što je određeno pretraživanjem javno dostupne baze podataka Vremenskog stabla. Sve vrijednosti smatraju se približnim i koriste se isključivo kao bioinformatički podaci prikupljeni putem besplatnih javnih baza podataka objavljenih istraživanja.

Ortolozi

Brojni su FAM46C ortolozi prisutni u dostupnom katalogu višećelijskih organizama, od kojih svi pokazuju impresivnu konzervaciju domena nepoznate funkcije 1693. Najznačajniji ortolog je TRIADDRAFT14293, gen vrste Trichoplax adhaerens. Ovaj ortolog pruža dokaz da je FAM46C član grupe proteina koji sadrže visoko konzervirane aminokiselinske ostatke i, kao takav, smatra se da ima neku vrlo važnu funkciju, što bi se i očekivalo kada se uzme u obzir njegova moguća aktivnost nukleotidiltransferaze.

Homologni domeni

Ovo predviđanje strukture PHYRE2 FAM46C označeno je zagradama kako bi se demonstrirali regioni predviđanja konzervirane strukture preko trihoplaksovih ortologa . Mnoge strukture nastale su kao kraći segmenti onoga što postoji u ljudskom FAM46C 9, prema predviđanju visoke pouzdanosti kao najvjerovatnije strukture).

Kako bi se utvrdile moguće konzervirane strukture, korišten je prediktivni pristup u odnosu na poređenje FAM46C sa najudaljenijim dostupnim homologom, onim kod Trichoplax adhearens. Za predviđanje sekundarne strukture proteina ljudskog FAM46C primijenjen je PHYRE2[11], kao i trihoplaksov TRIADDRAFT-14293. Moguće je vizualizirati predviđene strukture s visokim povjerenjem kako u ljudski gen, tako i u gen Placozoa. Ovo preliminarno predviđanje nudi neki uvid u važne strukture, najvjerovatnije katalitske i/ili vezivne funkcije.

Filogenija

Neukorijenjeno filogenetsko stablo ortologa FAM46C, na osnovu poravnavanja višestrukih sekvenci generirranog preko ClustalW, generisano je neukorijenjeno filogenetsko stablo za odabrane FAM46C ortologe, kako bi se demonstrirala raznolika pojava gena sličnih FAM46C preko sadašnjeg evolucijskog kataloga. Za potomstvo, mnogi ortolozi su izostavljeni (vidi tabelu ortologa iznad; mnogi su izostavljeni i iz ove tabele).

Interakcije protein-protein

Eksperimentalno je dokazano da FAM46C djeluje fizički s najmanje četiri odvojena proteina, s drugim predviđenim interakcijama[12]
